The narrative centers on a young man called Ryo Takatsuki, who initially thinks that an accident caused his right arm to be severed from his body. But as the plot develops, it becomes clear that he and three other young people—Hayato Shingu, Takeshi Tomoe, and Kei Kuruma—were actually test subjects for genetic and "ARMS" nanomachine implant research. After a number of battles, they embark on a mission to rescue Ryo's girlfriend Katsumi Akagi, who has been abducted by the Egrigori, a vast organization founded by Keith White and Doctor Samuel Tillinghast that works covertly, has bases, research facilities, and agents all over the world, and is the source of the ARMS technology. They all meet under mysterious circumstances.
